I would like to know if there is a way to bulk download images from Whiskerbook already separated and organized into folders named after each individual ID (e.g., a folder for “Jaguar_1” containing all their photos, a folder for “Jaguar_2”, etc.).

No, not currently. I think the best workaround for this is to do an Encounter search by individual name (choose Sightings > Identity in the left navigation menu and then enter the individual’s ID in the Individual name field) and then set the export type to COCO.
This will create a ZIP file meant for training AI, but it does create a folder with all the encounter images from your search result inside. You could do this for each individual you’re trying to export and rename the image folder with their ID.
